I've gone to the cave with the altar and the boat, I've collected the pomegranate seeds, but I still can't plant them with the lady in the garden. Is there something else I'm supposed to do first?

Did you read the writing on the altar? If you haven't, do that and then go back and talk to the lady in the garden.
